The moment the factory was destroyed, they disintigrated. They're nanites pretending to be the original species that created the nanites. From what I can tell, as long as you don't ask them about nanites and stay away from the inner system, they're just a helpful species. I saved right before I did it so I could keep them as an ally.

Tomb worlds and nanite worlds are considered two different types of worlds to the game, since the nanites had Gaia worlds before there seen as a viable terraforming candidate plus nanites can be manipulated into pretty much any form.
